TReFID ~ Control C ~ Analysis Results
 

The table below summarizes the results of a TReFID analysis based on the SSU tRFs calculated for an artificial bacterial community of Azospirillum brasilense, Escherichia coli, and Rhizobium leguminosarum. This in silico analysis provided 537 sequences from the SSU database (version A). The relatedness of these sequences is shown in the phylogram of Figure 5; details on the analysis parameters are given on the same page.

The column titled "Out of range" in the table below gives the number of restriction enzymes (out of thirteen employed) that have no restriction site in the 500 nt downstream of the 63f primer binding site. Therefore, the actual number of enzymes contributing to the identification process is 13 less the number in this column.

The "No match" column similarly gives the number of enzymes . Basically, the lower the numbers in both columns are the more probable reliable...

The maximum score for a given sequence is equal to the number of restriction enzymes providing a tRF, because the highest possible score for any match is 1.00. The similarity value is the ratio of actual score sum and the maximum score.

However, the 541 sequences represent only 168 different tRF profiles or "polygons". Actually, the results list contained 208 sequences from Salomonella enterica with the same tRF profiles. But even without S. enterica, each tRF profile in the results list comprised about two sequences on average. The reasoning behind this is: First, the relative high redundancy in the database results in multiple hits for the same species (e.g. 56 sequences of E. coli). Second, closely related species cannot be differentiated on grounds of their tRF profiles (e. g. E. coli [link to trf pattern] and E. albertii [link to trf pattern]). However, the accuracy of the TReFID approach is limited by the same tRF profiles occuring in species of different genera (e. g. Dickeya dadantii [link to trf pattern] and Erwinia chrysanthemi [link to trf pattern]) and by the same species being represented by different tRF patterns. For example, the 56 E. coli sequences contained in the rersults list yield 18 different tRF patterns. On the other hand, the actual differences between these patterns are small in most cases (e.g. one nt difference in tRF length or one missing/additional restriction site for a single enzyme).
